You're just simply running well above expectation when all the money gets into the pot. In other words your hands that should win against villains hands x% of the time are actually winning pretty significantly over that amount. Put another way; when you get the money in with the best hand; your hands are holding-up at a higher % than they should (for now), and when you get your money in bad your hands are catching-up more often than they should (for now). 
 
This is not at all unusual as SnGs are hugely swingy. I finally just stopped playing them, though, since my graph was pretty-much the opposite of yours. By EV I should have been crushing; by actual results I was only just above break-even for the last couple thousand games. Swings happen, it's just that people usually complain about the downswings and neglect to mention the upswings.
 
As to why some of your games are not being recorded I've found that if you exit the table too quickly sometimes once you are knocked-out or have won the thing that the results don't have a chance to get reported/caught by your tracker. Just leave the table open for a minute or so after you've been eliminated/finished and it should take care of that problem; at least it did for me.
