Preflop
As I understand it, you limped, and he took a free flop. This is fine, but you could also go for a raise.

Flop
As I understand it, you bet, and he called. This is fine, but we need to know, how much to bet, in order to evaluate the turn action.

Turn
As I understand it, you bet, he raised, and you called. I think, this is a mistake. You can either check-call this turn or bet-fold. By bet-calling you are putting in to many chips with, what is essentially just a weak pair, even though its still an overpair to the board.

In addtion to prior analysis small and middle pairs (22 up to 99) in the SB are nice for setmining, but not for two pair hunting.

If the board pairs on any street you have to evaluate the action especially as the OOP player (here SB). Did you hit your set (even with AA, KK) then you have good equity but if you receive a raise from the IP player all alarmbells should go on, your two pair may be only a bluff catcher.

There is a very high chance that Villain has trips or even a boat on that turn, unless you know that he is overbluffy. Straight not likely, only A4 and you block 64 pretty hard. Villain has everything but prime here due to limp pre.

When he raises turn you NEED to hit your gut or boat (8 outs total, did I count that right?). His raise is essentially pot, so your pot odds are atrocious. Mathematically this is a pretty clear fold unless you know that Villain is overbluffy but even then this is probably fold-a-rino.
